Anti-atheist prejudice stems from distrust while anti-gay prejudice stems from disgust.

Evidence

As hypothesized, attitude profiles toward atheists and gays clearly diverged. Atheists were viewed as less trustworthy than gays, but gays were viewed as more disgusting. In other words, anti-atheist prejudice was derived from a distrust reaction, whereas anti-gay prejudice was derived from a disgust reaction. Another clue was how belief in God was related to these patterns. While greater belief in God was related to greater expressed antipathy toward both atheists and gays, we found that belief was more strongly related to distrust of atheists than to disgust toward atheists, whereas it was more strongly related to disgust toward gays than distrust of gays. — Norenzayan, Ara, Big gods - how religion transformed…, 268
